Would installing Chrony instead of NTP break the Rshake? I prefer Chrony, which I think is more accurate over time.

yes, the Shake-OS uses NTP under-the-hood, so swapping it out with a different solution won’t “just work”.
but more to the point: chrony does not perform better over time than ntp. assuming a stable environment, (near-constant connection to high-quality time servers), both provide the same accuracy in the long run.

that is correct, the differences described there are not relevant for the Shake use-case. furthermore, as previously stated, simple swapping of NTP with Chrony is neither possible nor desirable.
